As I mentioned, they have multiple streams. They have a network of donors and sponsors that Wyngarde coordinates with. They are absolutely making money hiring out teams for mercenary work. I'm sure they have other funding streams as well. Also, Magneto made it pretty clear that he could literally pull together ingots of precious metals together when absolutely necessary and shape them however needed to move them quickly. Unless we have some intel on specific contacts, even the Bureau wouldn't have a line on following them.
